Transmutation table is a special station, where both runes and gems can be converted to a random type, in the price of souls. This does not apply to amethyst and chicken rune, as they both cannot be transmuted, nor cannot acquire them as transmutation result.
To make transmutation table, these materials are required:

polished amethyst
Transmutation cost depends on rank as well as on what is being converted, as costs are different for higher ranks of runes and gems separately:
